This is the tricky thing about comparing characters from different universes with different rules. It doesn't really matter what Dr. Manhattan can do to Goku or even what he is because in Goku's universe everything an opponent can do to you and what you can do to them revolves around Power Levels. It doesn't matter if it's physical attacks, psychic abilities, magic powers, or even immortality, DB is sort of like a rainbow haired college snowflake going around demanding people to check their power level privilege. It's why DBZ is banned on ComicVine and the series/it's fans get a bad reputation pretty much everywhere. DB fans worry about power levels, and others often don't, wanting to say that Goku would lose to characters as weak as Ice Man.

So it basically comes down to whether or not both parties agree to factor in power levels. If so then I would put Dr. Manhattan significantly below Goku unless there's something credible indicating otherwise of which I am unaware. On the other hand, if power levels are disregarded, then Goku gets wrecked.

It wouldn't take Manhattan to kill Goku if you disregard power levels though. Even within his own universe Chiaotzu could do it by destroying his internal organs, except power levels prevent any random from just having hax abilities and walking through the cast. Remove them and that's pretty much what will happen, I'm sure someone could even argue for some mere medium-tier Marvel character like Marvel Boy to take him down then.

Power levels, whether they're stated numerically or not, have basically always been a plot contrivance. The key difference is that as the series progressed it became more self-aware, and less concerned with attempting to conceal that fact.

The point of power levels ran their course by the time the Android Saga started up, really. I can't see Cell ranting about power levels. It would put a damper on his kind of arrogance.

In Watchmen #4, in the Dr. Manhattan: Super-Powers and the Superpowers section, it is noted that "in well supported theoretical terms", that Manhattan could destroy "large areas" of soviet territory instantly (no notes to quantify "large"), and that he could deflect or disarm at least 60% of incoming missiles from Soviet bases in the USSR and Europe before reaching their intended targets, if they were to launch a full scale nuclear assault.
