\SO2 spoilers/
Sephiroth almost destroyed a planet and tried to get away with it by putting up an imprenetrable barrier and dwelled in the depths of the earth.
Indalecio almost wiped out an ultra advance civilization with his comrades, broke out of their so-called unescapable prison, guided their prison to Expel where they landed on a continent and set to work their plan to get back to Nede.
So that they would not be disturbed by any of the lower-class lifeforms they turned the animals demonic and sent them in a war against the humans. The monsters almost won when Claude and his party cleared the obstacles and snuck into Eluria Tower. They failed to stop the 10 Wise Men nor could they defeat even 1 of them.
Expel gets destroyed. On Nede Indalecio prepares to use the Crest of Annihilation, a magical symbol with the power to destroy the universe instead of what he told his comrades which was to conquer it. Claude and his friends defeat the lesser 9 of the 10 Wise men and when they run into Indalecio, we figure out he is not a pushover like his comrades. Though he is defeated, he still gets the last laugh because the Crest was already invoked. The universe is about to end except the Nedians decided to send Claude and friends back to an Expel they pulled from the past whilst redirecting the power of the Crest of Annihilation inward. Nede goes bye-bye.

It should be dully noted that Sephiroth was a puppet controlled by an alien power that would not stay dead.
I'd vote for Indalecio in my sleep. And I haven't even played SO2. Sephiroth is one of the weaker FF villains.

Indalecio forces Claude to watch his father die on the big screen of the lair. Not to mention he killed the family of everyone in your party save the Nedians who join you on Nede.

Gotta say a guy who doesn't need a sword at all to brutally kill people is a real villian. Especially if killing people is just a side-effect of his plans he doesn't care about.
